I am in search of an online tool that I can use to organize my research. Including a digital notebook. Does anyone have any recommendations of tools or could share the names of the tools they use.

I'm not sure if it suits for your needs but there is "www.labarchives.com/".
For note-taking, "evernote" is almost perfect.
To store your files, "dropbox, box, google drive etc" may help.
My advice for writing and publishing is "Citavi" that has a free version which is enough for most purposes.
