Hi there everyone. I have done my simulations and everything and my results are shaping up. But I am not happy with my method. I feel like it does not explain everything I have done, despite my supervisor being happy about it. I am now sinking with depression because I feel the results do not tie up with my method. Any suggestions?

Defo don't get depressed about it. I would write it up and see how it looks. I find usually once I start writing I discover things I had not considered originally.
The very fact your supervisor is on board with your results sounds like you are expecting everything to be perfect.
